What type of pool is it? If it is a vinyl liner pool then you may have algae growth under the liner which has caused the liner to stain. usually the only way to fix this is to replace the liner. sometimes broadcasting granular chlorine directly over the affected areas can bleach it out.

Can you provide a picture?

Todd, I'm writing from Beaver (near Pittsburgh PA). We're told that we have mold under the liner of our in-ground pool. It hasn't responded to anything we've put in the water. If we have the liner cut out, how do we make sure that the mold doesn't continue to be a problem under a new liner? Our pool has plywood sides and sand bottom with a vinyl liner. Thanks for any information you can provide.

We would suggest replacing the sand with a trowled vermiculite and painting or treating the plywood with some kind of coating. Mold or algae which is what it is penetrating the linerr from the back side is usually a sign of a cheap liner material. We use Plastimayd liners which are excellent at resisting these kinds of problems. Giving the under surface a chlorine bath if possible is also a good way to kill any algae behind the liner (afterr the liner is removed). Hope this helps!
